Good catch! I've been working a similar task for just copying user profiles and migrating from old machines to new. I was also using REG.EXE to backup an restore the above keys, so all security remained intact, but for that specific user.
The NTFS is simple, but how do automate loading a hive and then change perms???!!!
This does present kind of a problem huh?
